p.1 #3 · p.1 #3 · Canon 1.4 Extenders-Version II Vs Version III-Thoughts? The 1.4x III helps reduce CA with older lenses like the 500/4 IS and 300/2.8 IS. In general it's a bit sharper corner to corner. The 100-400 II is a fine lens, so I'd not hinder it with a 1.4x II just to save a few dollars.
I don't have an EF 500mm f/4 mk II lens on hand but there have been improvements to the results from the EF 1.4x III Extender. It is claimed that the microprocessor in the EF 1.4x III Extender promises faster AF speed and increased AF precision on the Canon EF 500mm f/4L IS II USM Lens. So yes, you should see an improvement with this lens.
